The tk2d menu item is missing from the Hierarchy Create button in Unity 4.6.0b17
The new menu in 4.6 looks like this:

In 4.3 it looks like this:

In 4.6 the tk2d menu item still exists in the Project Create button:

Is there a new way of creating sprites, etc within Unity 4.6 for tk2d? I've had to manually create a game object and add the tk2d components to it to create sprites and other tk2d objects. I have tried the latest version of tk2d on the asset store as well as the 2.5 beta 1 build.

4.6 is in beta, you do know that? So, I doubt TK2D has been updated for 4.6. I wouldn't expect TK2D to be 4.6 ready until it gets it's public release.

Unity have decided not to draw custom items in the hierarchy create menu - no idea if this is intended. You can still get to it from GameObject > Create Other > tk2d in the main menu.
