I'm using Unity 5.4.1f1 and noticed that changes I make to parameters in a tk2dcamera component in the Unity editor aren't being saved.
You can test this by loading the tk2d demo scene "11 - camera and alignment" and make some changes to some parameters in the tk2dcamera. It seems like the changes aren't causing the scene to be marked dirty. If you toggle the tk2dcamera component off/on, though, the scene then seems to marked dirty.
Any workarounds? Thanks.

I also have this problem. My camera is ortho. I switch to perspective, save the scene, load another scene, but when I come back, it's ortho again.

Seems to be working for me - what version of tk2d are you using?

Tk2d 2.5.6. Unity 5.4.1f.

This was fixed in 2.5.5 as far as I can tell - and I cant reproduce it in any other later versions. Can you zip up a simple repro project and post in the private support forum please? I will investigate.

I am having the same issue. Specifically when trying to set the "Auto scale" dropdown value on my wildcard override. It keeps going back to "Closest Multiple of 2", even though I set it to "Fit width" and save, and have done so multiple times. I just tested the solution posted by OP, that "If you toggle the tk2dcamera component or gameobject off/on, though, the scene then seems to marked dirty." It works perfectly.
